I have a Tractor Supply PHD. It's done very well for me. I need to dig a bunch of 16" diameter by 42" deep holes. The biggest auger I see sold for this is a 12". Does anyone make a 16"? Is it too big even if I use a 9" hole as a pilot hole?

The other option would be to rent a skid steer mounted PHD. I can do this but the rental would cost me $350 for the day.

$350 is about what you'd pay for a decent 16" auger, I'd just rent the skid steer. If you do want to do it with your equipment, the digger you have uses a 2" output shaft which is a very common size. Find most any brand auger with that size shaft and it will work fine. You will have to run it at a very low RPM since your digger isn't geared low enough to handle that size auger. DO NOT drill a 'pilot hole' with a smaller auger then try to run the 16" one down it! The only thing this will accomplish is screwing the larger auger hopelessly into the ground. At that point you either have to dig it out by hand or use a pipe wrench on the auger to unscrew it from the ground.

TSC sells up to 24" augers, however they're almost $600 so I'd rent the skid steer. Then at least you can reverse the auger if you hit something.

I rented a 24" skid steer auger, used a piece of pipe as an adapter to fit over the 2" end of my auger and yet fit inside of the larger diameter auger bit. Used a grade 5, bolt on the PHD to for the shear pin. The risk is potential damage to gear box on the PHD. I drill my post holes at near idle when using my Kubota L3710. I only had to go about 2' deep. That was 10 years ago. The cost of rental for the bit was $50. I dug about 20 holes.
