This is going to be a bear to try and describe. please try to follow.
When attaching the Side Links, Is it standard convention that the Side Links are closer to the tractor then the
Stabilizers? I received my Hitch and it appears to be preassembled incorrectly.

As with all Lift Arms, they are kind of 'Z' shaped because they mount close togetehr at the tractor then they fan out away wider to accept an attachment.
The Stabilizers (pinned type not chain) obviously are on the outside of the Liftarms.
If I orient my Hitch parts this way, I end up with the Side Links farther away from the tractor then the Stabilizers.
Has anyone ever had the Side Links where they are farther away from the tractor then the stabilizers?

Another issue is that even with the stabilizers closed to the shortest distance, when laid down next to the Lift Arm, the stabilizer is way longer.. Dont the lift arms and stabilizers Pin up at about the same distance on the tractor?
I don't have my 'new to me' tractor here to look at. And I'm new to tractors.

You would be amazed at how a photo would help. Please post a few.

Without pics I'm guessing that I follow what you are saying.

On my Ferguson TO-35 I have stabilizer bars. On my Yanmar I have chains. The lower link arms on the Ferguson do as you describe on yours. They fit close together on the rearend and fan out. My stabilizer bars are pinned on brackets that are a part of the fender brackets, heavy steel but the lower plates for the fenders. If you were to lay under the tractor and hold a straight edge up against the pins for the stabilizer bars and lower link bars they are in a straight alignment, same of you were to hold the straight edge from the rear and check them horzontally. It's like putting 4 hinges on a door, if not all lined up the same one hinge would bind against the other. So all 4 connection points are in 1 straight line. And yes, my stabilizer bars fit close to the wheels and my lower link bars fit close to the rearend.

Did I guess at it right and answer your question?

Have you tried flipping the stabilizers end for end? What kind of tractor are we talking about?

I'm surprised there are no photos or diagrams in the owner manual to guide you on this. The primary purpose of basic side stabilizers is to prevent the lift arms from swinging far enough right/left to strike the tires. Adjustable side links have a secondary purpose of determining the permissible right/left swing (or offset) of the attached implement. So if you can't make the side links hit the tires - but can still mount/dismount an implement - you probably have them installed correctly.

If I simply rotate the Stabilizers then the Lift arm 'Z' shape is not right to mount on the tractor.
I will try and post some Pics I took last night.

Picture FACTORY ASSEMBLED1 : If I lay the Lift arms down so the angled ends are facingin a way that they will mount to the Tractor see how far back U under the tractor)the Stabilizers run?
AND the Side Links are in front of the Stabilizers. That can't be right.
FACTORY ASSEMBLED3 : If I rotate the Stabilizer and Side link to the other side of the Lift Arms, the Side link is closer to the tractor ( as I think it should be)and the Stabilizers are out closer to the attachment area (as I think it should be) and all teh mounting to the tractor seem to line up Vertically ( as I think it should be). The problem is, the angled end of the Lift Arms face incorrectly .
After unbolting te Stabilizers and moving them to teh other side of te Lift Arm, It all makes sense accept for the welded on eyelets that I show with clevis pins in them.. shouldn't those eyelets be closer to teh tractor ? maybe not.

Those eyelets are for holding the Lynch pins when there is no attachment on the lift arms.

Looks like you have it right, post pictures after it is on the tractor, the lift links might need to be turned around on the lift arms.
