I have a MF 533 with hydraulic rear remotes. a farmer friend gave me a hydraulic lift disc. it is in pretty good shape, and everything works on it, but it has sat a while. I noticed when I disconnected one of the hoses, after lifting it and lowering it, that a piece of crud came out of the remote. I assume that the residual fluid that has sat in the hoses and cylinder for who knows how long, is not in the best condition. I am going to replace the hoses, because they are in rough shape. I am worried that this fluid may of contaminated the fluid of the tractor. I am not sure if there is a filter anywhere that filters the fluid. if there is I will change that, but should I also change the fluid, also how would I flush out the old fluid in the cylinder.

Your tractor definitely has a filter, I cannot tell you where it is-but it's there. With the little bit of fluid that could have gotten into your system, there is probably no damage done.
To get the old fluid out, take the couplers off the hoses, and the hoses off the cylinders to drain the hoses. The manually cycle the cylinder in and out to expel the old fluid.
