The new SE has several upgrades, including push button (electo/hyd clutch) for PTO and 4WD engagement, a remote control lever for the 3 point on the back of the tractor and availability of HST as an option. I'm probably leaving something off...but this is what comes to mind.

They share the DK40 name but the DK40se is a whole new tractor as I understand it. Ergononics are very different. As noted the 4wd and clutch are electrohydraulic rather than manual. New loader with much more lift capacity. Upgraded 3pt. I believe, but have not checked, that the engine is also different even though in the same ballpark for horsepower.
