The chipper came with four longer bolts and nuts. I'm not sure what they are for?

Those are probably extra shear bolts.

I'm new to having PTO implements, what is the chain that came with the PTO shaft for and is there a correct orientation for the shaft?

The chain is intended to stop the outside shell of the PTO from turning. You need to attach one end to the PTO shell and the other end clips around a 3PH arm but make sure it will not bind when you raise or lower the chipper. :thumbsup:
