MF399 transmission and PTO problems

I am trying to nurse a neglected 399 back to health. Its a 1990 2wd 12 speed syncromesh with IPTO. When cold the PTO will spin even when disengaged, you can't stop it by hand. After running for 4-5 minutes you can stop the PTO with your hand and it runs correctly when engaged and you can stop it by hand when disengaged. Since its not freewheeling when cold it seems to be more than a worn brake. The trans problem is a jerkiness or shuddering, the gear, range or time running does not seem to affect it. It drives like you are lightly stepping on the brakes at random every 1-10 seconds. I hope someone has some suggestions because the perkins runs like a sewing machine and I would hate to give up on her.

I changed hydraulic fluid and replaced the filters in case that was a problem. What can I check on the brakes?
