It sounds like you may also have some Clevis pins rattling around. I had similar fears until I found that my loader prop that's is stowed in the loader cross tube was rattling all around. I also found that the pins to the loader were also rattling.

Yes, a number of things rattle from engine vibration on mine too. Most notably the loader stand parts.

I've found if I crack the hand throttle open so the tractor idles at 12 to 1400 upon startup, it is much quieter than at it's normal 850RPM idle, and smokes less also but it is a different engine

As mentioned, it sounds normal. If it's really cold and one of the three cylinders doesn't fire instantly, she'll clatter worse for about 5 seconds until all three are fireing. Also as mentioned, once engine has started, bump the idle up to 1200-1400rpm and it will sound better. Diesel engines always sound better once warmed up some.
