Yep. Masonry chimneys is where I've seen that. If a cricket wasn't installed when house was built,there's often ongoing problems with leaks. Unless a large section of roof is peeled back to install a cricket,the solution looks odd at best.I've found that most issues with flashing happen because of appearances. People don't want to see it, regardless of how critical it is.
In this case op know's how to roof and used best practice but made a simple mistake like happens to everyone sooner or later. Ever shingle and flashing on that wall with exception of one can be perfect and that one goof makes it appear the whole job was flubbed.
