Black is unburned (excess) diesel fuel. It could be a leaky injector, clogged air intake, or bad injection pump timing. Since you replaced the air filter, we'll rule out clogged air intake for now and that leaves bad injector(s) or timing. My guess is dirty injectors that are drooling excess fuel. Do you or have run injector cleaner in your fuel? It is a good idea. I'd suggest a dose of cleaner now, maybe double the recommended amount and run a few gallons of dosed fuel through it and see if it improves things.

Many owners are unfamiliar with diesel engines and try to stomp on the accelerator pedal, expecting instant response. Wrong! Diesel engines have governors that control fuel flow and they aren't going to deal well with a heavy foot. Easy on the throttle and let the governor do its job. Ground speed should be determined by the gear you're in and the engine rpm, with the ideal being engine rpm in the green band on the tach and the appropriate gear selected. Trying to control ground speed with the throttle or the clutch is the road to repair problems in the future.

It sure sounds like it sooted up.
I suggest the tractor may be being lugged...too high a gear for the RPM and work.

Wild guess here. Was the new air filter installed correctly? With the Cyclopak filters the toroidal fins go in first.

Sounds as if "dogging" is causing a sorta continuous cold stack engine condition. So every time you want clean power you have to blow out the accumulated unburnt and semi burnt fuel. Get your wife to run the engine faster, accelerate up hills, etc - - take some opportunities to make it work harder.
