Two of the last three times I've started my '06 BX, it really shook and rattled like it was missing on a cyinder until it warmed up and then it ran smooth. While it was running rough it also produced a lot of black smoke. Any ideas of what it could be?

Are you cycling the glow plugs for the correct time for the given temperature? If so, sounds like bad glow plug/s, or problem with wiring to the glow plug/s. You should still be under the 3 year warranty on the engine still. I would give the local dealer a call.

Problem solved.
The dealer determined it was water in the fuel system. The tech replaced both fuel filters and it runs good as new. He suggested using fuel system conditioner with each fill up, especially during the winter months when condensation can occur.
