Hi again!

Okay, so the clutch is all replaced, and adjusted and working great! I replaced the alternator and the regulator (as per advised), and I can get her to start up and run all day.

Next issues, looking for some advice on:

Battery isn't holding a charge OR something is draining the battery pretty quickly. -- I noticed if I turn the key to the left (glow plugs), I get smoke out of the glow plug indicator hole... So I'm assuming I either need to replace the switch or the glow plug indicator... Thoughts there? I'm able to get her to start, but I have to jump it.

Second issue: The hydraulics on the 3-point squeal if they're all the way up in the notched position, and when just below that, they bounce. They also bleed down to the ground when turned off. That said, the loader hydraulics will stay all the way up for days without any loss of pressure. Thoughts?

- If alt and regulator changed I can only assume ( you know what happens when one assumes?) that you have right charging current. I use a meter that checks the charging level and if the rectifier diode( changes AC to DC) is working. Have you done that?
-Most likely you have a short or parasitic draw that kills your battery, it might be difficult to pin point. For now , as soon as you are done, take the negative lead off of battery till next use. if the tractor starts then you know Alt/Reg is charging your battery adequately. if tractor does not start with battery off then you might have a bad cell with the battery needing battery replacement. You can have battery checked in any auto store , basically a load test. If you have charger , then use, charge the battery off the tractor overnight it and see if battery maintains the charge.
-I think your glow plug is shorted to the chassis. What resistance do you read from glow plug to the engine metal? it should not be zero as that is indication of short to the ground.
-Move the notch a bit lower to see if the 3 -point squeals? the notched bracket is adjustable. You want to have it as high just short of relief pressure setting.
- if 3 point bleeds down it is more likely your lift piston seal that is worn out. if your loader arms stay up it only means that your loader spool valve and cylinders are not leaking by. Trapped oil in the loader without leak can stay up for days.
