I have a number of older implements with PTO that requires a pin hole in the PTO shaft on the tractor side. I recently upgraded to a new tractor that does not have the pin hole in the PTO shaft. What are my best options? Drill a hole in the PTO, or install new shaft ends on the implements, or are there any other options, such as brackets/collars with pins, etc?

How does the shaft mount to the implement?
Off hand, I'd replace the implement PTO shaft, but I'm not sure if the new shaft would work with the implement.
If I was going to modify anything...it would be the implements to accomodate newer type PTO shafts. I would not modify the tractor in any way.

Stop in your local Fleet Farm or Tractor supply & pick up a PTO extender or slip clutch. Both will have a hole drilled thru.

Make sure your implement shaft will work freely with the 4-6" longer stub from the tractor.

A slip clutch will be huge.. and the pto extender will need that same non-existant hole that is not present in his tractor pto stub.

A quick release ORC will work though.. and is shorter and lighter than a slip clutch.. not to mention less than 1/3 or 1/2 the price.... it has both the pin hole, and a thumb button .. etc.

Just make sure the extra length on the pto shaft doesn't make it bottom out and damage soemthing .. ( IE.. you may need to trim the pto shaft .. )

Only other option I see is changing the yoke end onthe pto shaft if you can find a newer QD one that will match up tot he U-joint.. Or.. as was mentioned.. drill your tractor pto stub.

I'd think the first option I mentioned would be the cheapest / easiest / less mods to the tractor itself.. etc..

Whoops wrong word..

Over running clutch not slip clutch. Me bad.

Soundguy is also right on the extender female end needs the drilled hole & a pin to stay on. There is a hole on the male end.

I'm going to take the afternoon off & go mow, stay out of trouble.
