2003 FarmPro 2420 with 1999 TY290 engine. Was overheating when it was purchased but I figured I could fix it. Flushed block numerous times, replaced radiator, hoses, fan, fan belt, water pump...still overheats in about 15 minutes. Parked it for a while...fast forward a long while... towed it over to the shop and drained/cleaned as much of the fuel system I could. No sediment bowl, only a small metal screen in the banjo fitting at the fuel pump. It was caked with rust. Started quick and rain for about an hour with ambient temp around 65°F, coolant temp almost hit 100°F, then I took it back to the barn. Next day replaced the fuel filter. Filter was caked with rust/gunk. Cleaned the attachment point and installed new filter. Now it turns over but won't start. I work on all our vehicles includind a 1985 John Deere 450C trackloader and a 1986 GMC 7000 dump truck but this machine is truly frustrating.

All that rust indicates water in the system and for a long time too. If the filter looks like that, imagine what the inside of the tank and injector pump look like. The injectors might be junk too.
I would get the tank out and see if it is salvageable. Hopefully you didn't get an infestation of "diesel bugs". That is another whole can of worms.
Lots of different techniques to clean rust out of a tank. If it cleans up, then you have to decide if it will need an internal coating of some kind. A new tank may be an better alternative.
With any kind of luck the filter stopped the water and rust from going any farther into the system. Since it was running, that may be the case. Go through the fuel system with a fine tooth comb and get out all the rust and water. It may take several filter changes to get rid of the gunk. Also look into getting a sediment filter with a clear bowl on it so you can monitor what is going on at the tank exit.
After you get things ready to go, crack the bleeder screw at the pump and prime until there are no more air bubbles. If it won't start after that, you may have to crack the fuel lines at the injectors and crank until you get clean fuel coming out there too.

An additional thought: Use a mirror or digital camera to get a look at the inside of the nipple that the fuel filter screws onto. Is it rusty inside? If not, the water maybe didn't get past the filter.

We have a 2003 FarmPro2420 with that 290 engine. If you've gotten water in the system and have "opened" up the system and replaced the fuel filter there is a chance you've gotten air in the lines now to the injectors. You'll have to purge the diesel at the injectors and fuel injection pump screws. Ours was always hard to start after replacing the filter. I did that yearly and learned to make sure the lines were good and purged after draining everything (tank glass trap included). I always prefilled fuel filter with diesel as well to help it out. Otherwise it was even worse to try and get going.

You will need to bleed the injectors. Crack the injector fitting at the injector and crank it over until you see fuel at each injector. The tighten the fittings and enjoy your tractor.
