I am getting ready to change out the hydraulic filter in my tractor. I have noticed that the fluid is milky white which i know means water has gotten into the system. What i would like to ask is, can i drain the fluid and then pour diesel fuel in to clean out the trans area before putting all new fluid in? If not then how to clean the inside of trans area.

I don’t know how much fluid your trans holds, but might be best to buy some economy priced fluid and run it a little while, then drain it. See if it still looks milky, if yes, do it again until you get clean oil, then put the good stuff in. Little more expensive, but you can run the fluid through all the internals that way whereas diesel would be more of a flush with tractor standing still.
Ive seen it where diesel has been used, but I dont think it is as thorough as a fill & drain with trans fluid.
