So I just had a post about rebuilding a steering box on this tractor and decided to tackle the brake issues while it was apart. I have a service manual coming but in the mean time am looking for some help.

So the tractor has had the issue of only one brake working, and it didn't work properly. (had to pump it to get any brakes, and even after you pump it they give out after holding a while)

the other side didn't work at all. Tore it apart, the valve was full of mostly sludge and water. Tore the valve apart and cleaned it, and it looks ok.

How do the brakes work inside the rear axle? Is there a cylinder? I'm sure any service requires taking the rear axle housing off.

I'm thnking best case that sludge had the check valve stuck open in the valves. Worst case something in the rear axle? I blew air through the lines into the rear axle, I had resistance but pretty sure there was some air leakage inside.

You can go to JDparts and see the different brake parts associated with the brakes.
John Deere - Parts Catalog
Put in your model no. and go to the alphabetical list under "brake" and sort through to see the different parts.

Also, see that there is a brake valve overhaul repair kit.
part # AR54929

Sort out different parts for a reverser, if you have it.

So I tore the brakes apart, long story short the packing is bad in the left side rear brake pressure plate. I have another question, the actual brake disc is steel, with a brake lining on one side, I was wondering if there is supposed to be brake lining on both sides? The one side is bare metal. (so metal on metal when you hit the brakes)

Post a pic of the parts you are referring to in your post.

Also the part no's of the parts you refer to, will help. You found those in jdparts, right?

There should be no metal to metal contact on the brake disc's. Brake lining thickness should be 0.380 IN
