Messed up and left tractor out in hard rain, transmission shifter boot is torn and water contaminated hydraulic oil. Drained and flushed system twice, but cannot get hydraulics back up and working other than implement lift will raise slowly, used to raise fast. Did I mess up the pump too? Have flow but no high pressure.

Yes, mine uses standard hydraulic oil in the trans which is the hydraulic resorvoir.

You've probably got air in the system and you'll have to work the control valve some more to bleed it off. If you don't have a loader installed, use 80 wt gear oil. The shift boot is cheaper that the oil you've bought. Email me for a quote. Bill - satohparts.com.
