It can only be fuel or air. Drain the tank, change the fuel filter, and fill the fuel filter to the top with transmission fluid. Pour the rest in the tank. Make double sure your intake is free of obstruction. If this doesn't help, run a compression test.

Why would you want to fill the fuel filter with transmission fluid? That is a new one to me that I have not heard.

It adds lubrication to the injector pump and injectors. The fuel system relies solely on the fuel itself for lubrication of moving parts. I've run a tractor off straight transmission fluid before. It doesn't hurt it.
Transmission fluid has detergents and lubrication properties that clean injectors, valves and combustion chambers.
The only time it is unsafe to do this is if you have fancy emissions system. I've never done this on a common rail set-up either.
If you don't like this idea, use marvel mystery oil.

I'm a little surprised no one has asked or answered a couple other questions?
Running at startup implies fuel and ignition systems are OK because by now any fuel has moved from tank to fuel filter.
But black smoke late after running could imply load on the engine and/or overheating. So here are my 2 questions:
1. Is it possible either pto lever or brake is engaged thus luging the engine?
2. Is your temperature gauge higher than normal?
The list of people other than myself that have ever driven my tractor in 3 years is 2; sales person who delivered and demonstrated it's use at delivery. The second one is a very good friend who has a tractor and he test drove it at my home with me right there.
My point is that tractors are a far greater liability risk than a lawn tractor or a skid steer. In addition, no insurance covers borrowed equipment off-site except a special commercial or rentail policy (not any umbrella policy either).
