Adjust the turnbuckle shown in this drawing so the clutch pedal has appx 5/8" free travel from top to the point you can feel it making contact. If your adjustment is close to that then your clutch is likely toast. CLUTCH: Yanmar Tractor Parts

Are you getting crankcase blowby?
With the head off was the injector and glow plug checked?

Compression problem alright and with a screw in it Dang!!! The screw is different but seen it happen before but a major repair when putting it back together. Glad your guy caught it. I don't think you have a Clutch problem but if it does have a lot of play in the pedal then Adj. it. I have the same Org. Trans/clutch setup as you do and what I did was set my pedal free play to about an 1/8" before you feel pressure. That was 10 Yrs. ago and 600 hrs. on the tack. But I am a firm believer that if it ain't broke don't fix it.

So the cylinder walls were not scratched? You knew this screw fell in I guess, so it was never run with it in the motor then I guess. IF it wasnt run with it in the motor I doubt it did much if any damage.

Took the head off and sitting on top of the piston was a darn screw and it had made a impression of it in the top. We removed the screw and he smoothed it up.
When I shift into any gear it has been grinding a bit.
Sure Sounds like it was running. Hard to grind the gears shifting with it not!!

More info needed. Does the engine speed slow down along with the tractor and pto speed?

That would be some good info. or even better like I asked does the Rpms go up or wide open and the mower and tractor slow down.

Also no matter how much that screw trashed or not trashed the piston , cylinder walls, or head that in no way translates to your gear grinding.
That sounds almost like a clutch is not disengaging right? These are not schronized transmissions so some grinding is somewhat normal. Not excessive but a quick grind when shifting is not uncommon.
