I'm gonna guess grinding the gears a few good times will put a little bit of metal shavings in the case bottom when you take out the screen?

I took the screen out to clean and found a small amount of debris on it, primarily looks like black organics and some small pieces of RTV gasket maker, the oil drained out extremely clean. I never felt there were any transmission issues.

I ran my fingers along the bottom of the case in the small pool of oil remaining and found there is a nice coating of metallic sheened oil and small flakes. Any opinions on that? Something to worry about?

Won't do any good to worry. Sure not worth taking it apart. And not that unusual. Keep on trucking is my two cents. :2cents:

I'd flush it out with some diesel fuel. Fill it with clean oil and go. Small bits I wouldn't worry so much about it.

I wouldn't be concerned about it. Small amounts of metal "dust" and the odd flake is entirely normal, in my humble opinion. As Clemsonfor has suggested flushing is a great idea as you would then have a base line and the next time you do maintenance can see the change, if any. Can't tell from your post how frequently you or previous owners did the maintenance so what you saw could be 40 years of accumulated crud in there

Does your YM2210 have the reusable filter for X amount of uses? Or is your model the type to always replace at every change? All of our YM siblings called John Deere's in the 50-Series and 70-Series use the J20C hydraulic fluid. J20D if you are in really cold climates and/or higher altitudes. Various store brands also meet the specification too.
