ok so you replaced the OEM separator with the racor unit. and kept the original spin on filter. So the racor unit couldn't fit in the stock location of the separator?

Definitely not in the same mount, or location. I could have fabbed a bracket that moved the Racor out and up, but it was just easier to bolt it to the loader frame. The Racor is considerably larger than the OEM separator.
Overall, my two concerns are:
1) The 2 micron Racor may have too short a service life being used in the primary position. 100 hours would be acceptable to me, and if it doesn't last long enough I can always swap it out to a 10u.

2) It doesn't get real cold here, usually not lower than 15 degrees, but once every couple years it gets down to maybe 5 deg. I don't imagine that's cold enough to cause fuel problems with the new filter not getting any heat off the engine like the OEM location provided. The Cold Filter Plugging Point is around 10-15 deg f (depending on source) for untreated summer fuel. I treat my fuel regardless of regional fuel treatments, so I suspect I'll be fine.

The L4060 has a common rail fuel system from Denso. Standard spec for Denso common rails is 2 micron but Kubota needs to design their system to Denso’s spec if it wants Denso’s support (and I think they do). Moving from the L5470 to the L6060 jumped fuel system pressure from 1500 psi to over 20,000 psi so filtration needed to be improved.
New common rail Kubota's are being built and delivered with a fuel polishing unit now. Not sure if they are on all models however. One thing about the polishing units and that is, no matter who makes the base, the attachment threads are all the same so you can use a genuine Racor spin on filter on any base. 30 micron pass is fine with me as my tractors are mechanically injected. No common rail here.

I would try and reach out to kubota about their micron rating on their filter. if the spin on filter was 2 microns than having a pre filter at 10 micron would be fine but if it is 80 micron like 5030's...

spin on fuel filters are definitely different part numbers according to messicks for the m9000 and the 4060

Most certainly. The engine in the M9000 is much larger and requires a bigger filter. Primary filters are sized according to maximum fuel flow under load.
