It's been a while, but I just wanted to give a quick update. I got the clutch replaced and tractor put back together. I also replaced the pilot bearing and release bearing. I believe it was the release bearing causing the grinding noise as JC-jetro said. Bet I could tell the race was damaged...
Scratch that, don't know what I was thinking. Can't be a problem with the PTO causing the grinding sound, otherwise I'd hear it regardless of what the drive clutch lever was doing...

Yes, that makes more sense. I was thinking about older Ford's without the pto oil clutch. This'll be my first time splitting a 3930, but I'll still consider this good news. Means I'll only have to split instead of removing the tran too.
I have a Ford 3930 that will occasionally make a grinding noise in neutral with the clutch engaged (pedal out). It doesn't make this sound every time, maybe once every 5 times I lift the clutch pedal. It doesn't seem to make the sound when in gear or with the clutch disengaged (pedal depressed)...
