To me it sounds like fuel starvation, drop the tank and clean everything out. Blow out supply, vent, and return lines.

Also check fuel pump and make sure it is pumping.

I had the same problem with a Kubota F2560. Mine ended up being a loose wire on the alternator, which left the electric fuel pump short of juice intermittently. The engine would lose power, sputter and sometimes stall. But the return line would still show a flow. Just likely not enough pressure. Tightened the nut on the connection, and the problem was solved. Good luck.
