Unless there are obvious signs of damage/abuse I doubt you'll have a problem with it. I'd bolt it up as-is.

I am assuming these would not necessarily need to be decked as they are far enough apart that they could seal as long as the flange surface is flat.

I picked up my new manifold ($150.00) at the junkyard yesterday, here is what I got, they had wire brushed the whole manifold, gave me a "free" used removable muffler, bolts for the muffler, gaskets for the manifold, bolts for the manifold in case I broke one, gasket for the muffler, they attached the muffler with the gasket, the gasket broke at a 45 degree angle (second picture) as I disassembled the muffler from the manifold.

I asked what machine this manifold came out of so I could pass that on here, he did not remember, thought it was a Mitsubishi.

My questions:

1) Does everything look right? (irregularities on the manifold face)

2) Should I use anti sieze on the manifold bolts?

3) Opinions on using sealant on the manifold gasket?

4) I plan to use that damaged muffler gasket, easy to replace later? Opinions on using sealant on the muffler gasket?

5) Does the muffler flange surface face look good to use as is?

6) Your opinion as to mounting muffler "up" or "forward"? (I am leaning to forward)

They even gave me an o-ring for my fuel filter (in orange pack to the right)

I am missing needed 12 and 14 metric wrenches so this project is not going forward fast... need to make another trip to a "big city"...

I forgot to take a pic of the exhaust side of the manifold but it is flatter-smoother than the intake sides.

Looks ok to me. I have the same manifold on my Iseki.

2) Should I use anti sieze on the manifold bolts?

Replace with stainless steel bolts if possible and use high-temp anti-sieze.

3) Opinions on using sealant on the manifold gasket?

I wouldn't. Small leaks aren't a big deal on the exhaust side. If it leaves black marks from the exhaust gases then you may want to reconsider this.

Again, I wouldn't use sealant. Put it in the best you can and call it good (see #3 answer)

5) Does the muffler flange surface face look good to use as is?

Hard to make a conclusion from the picture alone. Seems like there is a weld-bead that protudes quite a bit.

6) Your opinion as to mounting muffler "up" or "forward"? (I am leaning to forward)

I prefer up (you'll breath less smoke if it's tall enough)

Use your "metric" crescent wrench for as a quick alternative if it can get to the bolts/nuts.

Here are pics of the muffler flange, I am thinking of using my hand belt sander which would be a bit awkward, I have a bench grinder that I think might work too.

That dark ring on the flange I thought was a weld bead but looks like there isn't one (which there shouldn't be). That flange surface is fine in my opinion. I'd use it as-is with a gasket.

Been soaking the studs/nuts in Aero Krol, got them off easy, finding new nuts/bolts has been harder, finally went with grade 8 socket head bolts, my local Fastenal had to order them for me, the kind that fit a wrench have too large a head, much larger than stock. Waiting on delivery now.

I wouldn't worry about the bracket. Looks good.
