I currently have a YM1110D with a 2T72 engine (2 cyl, 13hp), plus I had another which I sold. They both ran as you describe. At idle, especially when cold, they really shake and ring (yammer hammer). But when you get them up to normal running speed, they smooth out really nice. In fact, they are quiter than my 16hp 2cyl gasoline lawn tractor engine. I really don't think I'd do anything about the bent crankshaft. Trying to straighten it in the engine could easily damage the crank bearings and seals.
I think the engine is running completely normally as far as the vibration and sound.
