I want to add a shed or lean-to (enclosed) to the gable end of my barn. I have steel ribbed panels on the barn. My question is regarding how to add the header for the shed. Do cut the panels out or do I install the header over the panels filling in between the ribs? The shed will be ~40 along the end of the barn (barn is 55').

Apron Flashing

A folded piece of steel used to prevent water from penetrating the space where a vertical surface intersects a roof. Where used with steel sheet roofing it should lap at least one rib and a recommended two ribs for maximum water proofing. Wider apron flashings are advised when the base of the flashing faces into the prevailing wind.

That's the condition you're going to want. So cut the sheets just below an existing wall girt/purlin, and then calculate how much further down your header needs to be to account for your new roof joists, girts/purlins and sheet thickness sitting on top of it.

Your best long term bet is to cut the panel and slip a skirt flashing under the existing panel, so that it comes out over your new roof. You will need foam closures at all of the ribs to keep the wasp'ers and other critters out. Screw the panel back down with screws that have neoprene washers. Keep in mind that metal moves a lot when it heats up and cools down, caulking is short term at best.

I am a roofer by trade......but I tinker with my tractor and lurk out here hoping to learn something. ;-)
