1. what is causing this noise.
No idea without a sound clip or video.
2.Could the noise be caused by changing over to iso controls.
Unlikely. If the changeover was done correctly....should cause any other changes to the pump or cause any "noise".
3.Can the leak cause the pump to starve for fluid even if the oil level is fine?
Yes its possible. If the leak is on the suction line feeding the pump or something
4. The extra cylenders on the backhoe of course need extra oil. Is the hydro reservoir on the tractor ample to supple this extra oil demand that the backhoe cylinders require?
Yes they require more fluid. But once that backhoe is installed and all the cylinders purged and filled.....top tractor back off and should be fine. Then the only amount of fluid required is alot less and the tractor should hold about 10-12 gallons anyway. Which should be plenty. Sure the level will fluctuate.....but nothing to put it in danger range.
Not sure what "pin" is leaking under the tractor. If it is the cotter-pin that is just in the bell housing hole it sounds like an input seal to the transmission and you will need to split the tractor to repair
