Have you opened the bleeders on your fuel system?
Does it have one on the filter, if so open it and use your hand pump till bubble free fuel is coming out,
then close it. Move on in your system to the injection pump crack open the bleeder and again pump till
free of air.
Then you may have to crack loose the fitting on the lines to the injector and crank the tractor over till they start spitting fuel,
about that time she should be starting to spit and sputter and as they are tightened she should run.
Unless your shutoff solenoid has failed.
There does not appear to be a bleeder. The procedure is: pump the fuel pump until resistance is felt, then crank engine.
I have done all that.

Usually they are self bleeding. In the old days you would have to crack each injector line, crank it over till fuel came out, than repeat for each one. Normally you don’t have to do that any more.

Id disconnect the fuel line at the fuel filter, the one coming from the tank, and make sure fuel flows freely.

Another possibility is the lift pump. There is usually a small pump that get fuel to the main injection pump. It could have a broken wire, blown fuse, or need replaced. You can usually hear it clicking if you turn the key but don’t start the tractor.

The screen in the fuel strainer is clear
If you're referring to screen in bowl(cup) that's not the screen I was referring to. In order to access clogged screen that was on my M4900 I had to remove cut-off valve from water seperater base. Your tractor may not have same type screen.

The water separator on mine has no valve on its base

So your tractors water seperater base doesn't have lever(ITEM 1) with positions A & B similar to most Kubota tractors I've seen?

Go with the easy answer first. When I had the same thing happen on a similar Kubota, I learned I turned the fuel shutoff lever the wrong way. Fuel only flows with the lever pointing one way and I had it pointing 180 degrees off.

Not sure if yours is set up this way but I'll bet it is. If not, it's air in the lines.

Do you get any indication that fuel is being pumped? Can you loosen an injector?
I got interrupted when I changed the filter on my '88 Ford E350 w/ 7.3L IDI. It took FOREVER to get it cranked. I'd do 20 or 30 seconds, let it sit for a while, repeat. Had to charge the batteries several times. That was a decade or so ago.

Just a thought... You may be chasing the initial (occasional) problem, which has now become terminal/permanent.
