I'm curious, if you are going to penetrate the roof anyway, why not run the chimney pipe inside and thru a roof thimble?
I personally rather see a chimney straight up then having a 90 degree in it, I have seen the set up as shown of the first picture often but the why as probably to do with stability and how far the tee support would need to be to clear the overhang. Longer the smoke inside a pipe as to travel horizontal more you get soot deposit, and you get less the pull and it can cause smoke problem...

No its not done. But the chimney is up.

Only thing I am seeing online is the standard wall thimble kits, with the big square outside them that hides the cuts, and silicone beind them.

Wonder if some closure strip like used on the ridge caps would help behind it also?

Not sure what my friend is gonna end up doing. I know he is gonna go talk to the amish in the area....cause it seems they all have wood burners in their pole-barns. But I helped him prep, erect, and tie-off the chimney. So my part is done. He's the one thats gotta figure out how he is gonna flash it.

I ran into something similar last year and ended up making a custom trim piece out of scrap flashing to cover the gap. Worked fine and looked clean enough once painted to match. Just make sure there’s enough clearance from combustibles and good sealing around the thimble. I try to check it every year as part of my Heating system maintenance, since any leak or shift could be a fire risk.

I see it's been a while since this was posted, but I'm curious how everything held up over time. Did the trim flange and caulk method work well for sealing the thimble against the metal siding? I'm planning a similar install and trying to figure out if flashing tape or foam backer rod would help deal with the wavy siding before sealing. Anyone else have long-term results from their setup?
Went to a place that sells stovepipe and they have whats like a rubber boot, with a lead ring that kinda forms around the metal ribs and screws on. But the rubber boot to size (similar to a roof vent)

Yes it has held up
