May seem a dumb question, BUT. Which cylinder is designated as #1 on a 2 cylinder Farm pro 2420 tractor? I thought it would be the cylinder closest to the radiator however when I primed my new injector pump the fuel first came out of the port going to the rear cylinder. Another question is can I replace the mechanical pump with an electric and avoid the timing issues.

You are confusing two different pumps.

There is a mechanical lift pump which brings fuel to the injection pump.

The lift pump produces 3 to 5 psi at most.

The injection pump is producing at least 2,500 psi.

You are being confused by the 4 stroke design of the engine. It takes two crankshaft revolutions to complete one piston/cylinder cycle.

This means the timing marks are going to be in alignment twice. Once for the firing of the cylinder and the second is just being passed because it is the mark for the second cylinder.

#1 is the one closest to the rad.

The electric pump is not going to change anything with respect to the timing of the injection pump.

Why not explain what you are trying to do and why.
