Yes, it is fully in. When I took off lift cover it seemed in working order. I also have a selector which sits under my seat on top of the adaptor plate. It has three positions, I use the middle position. I'm taking out pump again tonight to check filter is not blocking ( don't no why it should be!).

Control valve is still attached. There is also a hose leading back to tank -acts like a dump.

If I remember correctly the pump pressure line is fed up through the right side of the transmission housing directly into the hydraulic control valves. Does this area also get hot? If yes then keep working your way down stream to find the source of the heat. Al we had on our 5000 was a single directional valve and the 3 point hitch. Sounds like you have more options on yours.
