Generally, if you aren't seeing weeping diesel somewhere as your engine loses prime overnight, or while running, it is either weeping through/by the injection pump above, or by your injectors. You might want to run a can of injector cleaner (e.g. SeaFoam, etc.) to see if you can clean out a sticking/stuck check valve somewhere.
If it were me, I would try the SeaFoam, as diesel gunk is more likely in an engine that sat for three years. I would hate to see you spending big bucks on new injector pump(s).
I am not familiar with the o-ring above, but by price and looks, I am guessing it would go on the base of that injector pump to keep engine oil from leaking out. (At the red arrow below)
