Considering how pitted your rod is, if it was me, instead of attempting to rebuild the cylinder (the pitted rod will quickly destroy the seals), I'd replace the entire cylinder or take it to a competent hydraulic shop like Motion Industries and have them evaluate it. That pitted rod will soon compromise any new seals.

I believe a new cylinder is required and they aren't all that costly either.

Totally agree once the rod is that pitted, rebuilding usually turns into a short-term fix at best. In my case, I managed to find hydraulic cylinder for sale for a fair price. Truth be told, guys, it is worth it.

On that older low pressure system cleaning up the bore and rod with emery cloth and light honing is a good way to go with a minimal investment. If it bothers to much after that then it would be time to investigate new cylinders of the proper stroke.

If it were mine, I'd test it for snags with a nylon rag or open palm. Knock any sharps off with a 2" disk then use a surface conditioning belt to buff it up. Internal pits might wick out a minute amount of fluid, but shouldn't cut up the seals.

Had that issue recently but not with a cylinder but with a Redding T7 handloading press. The ram had a 'divot' in it and it's imperative the ram travels in the base casting smoothly, without resistance. Bought it use, not new because new, the press is crazy priced and I believe the divot was caused by rough handling in transit so I carefully removed the high spots on it with progressively finer crocus cloth ending up at 800 grit and put it back together. That eliminated the proud metal and all is good now.
