If you replaced the pump and it is a good pump, and if the IN port is flooded, then when the engine is turning, the gear pump is turning, or should be pumping.
With all levers in neutral, there should be flow, but very little pressure. Now when you operate the loader, the loader should work and build pressure depending on load.
A hyd gage will tell you if you have pressure.
