I used the NAA last weekend for some light blade work, all was fine. Hooked up the Bush Hog this weekend, and I can't get the tractor into first or third gears. Adjusted the clutch... made no difference. How bad is it?

Pull your tranny top cover ( do it slowly.. and watch out not to loose any ball/detent springs which may be loose.
Inspect the shifter guid pattern unde rhte top cover.. also look at the shifter rails, and shifter forks.. sometimes the set screws in those forks DO come loose.
If it tries to stall with the clutch out.. it may be stuck in two gears.. also a problem with shifter forks.. etc..
The bottom of your shifter may also be worn in addition to everything else.
Pop it open and take a looksee.. gonne be hard to do anything else till you look. Post your findings on the ytmag.com 9n/2n/8n board... I'm a regular over there.. and there are alot of guru's there to offer help.
