Good point re governor. If governor not working properly, an engine over speed could easily happen and produce some conditions similar to what has been reported.

Update: cylinder head rebuilt. Still running rough!

Next: Taken the timing cover off and there is definite ware on the governor cup. The timing chain looks slack too. How much play in the timing chain should there be (if any)? I'm guessing not much. So considering new timing chain, governor weights and cup.

Is there anything else we should check while replacing these parts?

G'day Lloyd I have seen a bit of chain slack in those and still run even but for the cost of a new chain it is wise to change while you are in there as for the governor good thing to change what you are as they are known to break and then smash the housing, also check the linkage for wear. When you say running rough has it got a miss or just uneven running? Maybe recheck valve clearances, is it possible you have a bent shaft in the dist or worn lobe causing uneven spark?
PS just read back through the post and you don't say that you have replaced the points I would be throwing a set of them in too
