Well, the inner and outer air filters were soaked by the time I got the machine out of the water, but I have no way of knowing how much went in before I shut it off.
Plus, there was mud inside the housing, but the inner filter looked clean.
All I can do is clean it up and hope for the best.

It will be fine. Change fluids and new air filters. Pull glow plugs and crank awhile. Don't be affraid to put a little atf down the glow plug holes! This will keep the rings and cylinder walls from rusting or sticking. You could also use wd 40. Change fuel filters and let her eat!

You may have this all taken care of by now, and maybe it goes without saying....If the radiator went under, you'll need to really spray out the radiator fins to make sure all of that fine silt doesn't cause overheating. When I got my track loader stuck, the radiator went under. I had to take the pressure washer to spray it out and there was no visable mud. Before I did that, it would overheat but no overheating issues after the spray out.

Unhook the air intake hose, where it goes from the air box to the motor, make sure no water in there also.
Also like poster above stated get all the silt out of the RAD fins Change all fluids etc...oil floats on water..
Make sure no water in the Cylinders before trying to start it or you will be putting a motor in it.

I changed the oil and filter. Saw no signs of water in the oil.
Pulled the glow plugs and bumped the starter. Got a geyser of water from one cylinder that hit the rafters of the barn 15 feet overhead. The other three cylinders gave up weak little sputters of water. After bumping the starter about 4 or 5 times, all I got was diesel. Hit it another 4 times to ensure a good coating of diesel in each cylinder. Shut it down. Overfilled the oil to coat as much as possible. Let it sit for a few days.
Today I drained the oil down to the correct levels and tried to start it. After about three minutes of cranking, the battery started to fade.
I pulled the pickup around and jumpered the batteries.
Another minute of cranking. Suddenly, vroom or however you describe that sound in a diesel engine.

Hallelujah! Purring like a kitten. It blew a spattering of water drops out the exhaust for a few minutes, then that stopped.
I hooked up the bushhog to check it with a load. Two hours of mowing later, not a single hitch in the giddyup.
I firmly believe the Good Lord protected me from my own foolishness. It seems I will avoid a major repair bill.
