Okay, I have to admit that you do have to take the top cover/rockshaft assembly off too. The PTO sliding gear is under the top shaft that you can see going over the differential gear. There is probably wear to that shaft and you will have to take that shaft out to remove the sliding gear.

If you turn the shaft over by hand, can you hear grinding behind at that point?

Both my Kubota M9's have flip shafts for the 540 6 spline and 1000 21 spline outputs. Remove the circlip, pull the shaft and replace. Takes about 5 minutes tops.

Yup and that is an over 60 Hp feature. Not quite the same thing here

I had a Ford 1920 with the two speed PTO. If you have it then you might find that there is an extra indicator on the rev counter for the extra speed, enabling you to run 540 RPM at the rear, but at lower revs.
There should be two very definite positions for the lever on your rear LHS. Neutral is in the middle, and pushing back should be one speed, or pulling it forward should be the other speed. Of course this will only work with the two stage clutch. The first stage will allow you to change gear/ direction whilst keeping the PTO engaged. The second stage of the clutch will work the clutch on the PTO, allowing you to disengage it with the lever.

I'm convinced at this point that I do not have the two speed PTO.
My PTO grinding issue appears not to be related to the clutch but to the gears in the rear.

Since you did have the two speed PTO, what attachments used the higher speed?

If I remember, the second pto speed was a bit higher and I think we were able to use it for our finishing mower, and keep the revs at a modest level.
Ours had four ranges on the left hand, and then 3+reverse on the column change. It was a really nice tractor, which I reluctantly had to sell.
