Is it just me or was that a one piece pto shaft? I can't see any male/female components.

It looks like that, but the OP said

I cut the PTO shaft extremely short (+-2 inches each side), so that it would fit. Alas, as there is some 'play', the 2 parts separate as soon as I engage the PTO...

I also see if the 3pt is raised up the shaft it is going to hit the bar going across.

My Kubota grass catcher uses a fixed length shaft that gets installed and then tightened ( engaged more on the pto shaft)by drawing up the top link(threaded link) . If you welded your stubs together, the same approach might work. The blower connects at the lower links first. Hanging down and as the top rotates in, I align the drive shaft. In my case, the 3pt hitch positioner does not move the blower, it moves the grass mower deck up and down.

How about a set of lift arm extensions. I have a set for my super C, to keep the gauge wheels from hitting the rear wheels on the tractor. Sets it back 6" - 8". I got these from Woods, but after seeing them, wouldn't be that hard to fab some out of, like 3/16" rectangular tubing big enough to slip over the lift arms.

A PTO shaft has been welded to the fertilizer distributor. The welded portion of the PTO shaft at the distributor needs to be removed. You will probably find that the PTO stub on the distributor was ruined and the shaft was welded to it. The PTO shaft has to be able to flex - move back and forward as the implement is raised or lowered or damage will occur. I am afraid without returning the fertilizer distributor to factory condition, no PTO shaft welded to the gear box you will never get it to work.
