I've "discovered" that replacement yokes and bearings for "standard" U-joints come in several "series". "Plane bearing, light duty, heavy duty etc. you get the picture. The cups for one series might fit the yoke, but will give the stack up problem you have encountered.
YOU must be diligent in the selection of the replacements. Ask the parts counter guy to let you see the book, and bring your caliper and the old u-joint components. A pocket calculator too.
I spent the better part of a day "Assembling" a u-joint only to find the same issue you describe. A trip back to the FLAPS and a look at the book revealed the correct components were on the next page.
So now I know. There are lots of things to go wrong in a $20 part ;-)
