I was doing some digging with my tractor today, when it started to lose RPMs and then stalled... it would not start back up. When I first got off I notice the fuel filter was not completely full. After looking at it, it was quite obviously dirty... I tried to give it a quick cleaning.

It still would not start, but filled up with fuel. However when I tried to turn it over it wouldn't fire at all. Before I was getting a small amount of fuel because it would fire for a second and puff out some smoke.

Any ideas what I should do to troubleshoot this?

I apologize if this type of issue has been asked before... I searched it but was having difficulties finding things...

You might just need to bleed the fuel lines at this point. No idea what would have caused the initial shutdown. I guess you checked the oil level in the engine, and the fluid level in the radiator to make sure they were ok?

Did you run it out of fuel?
What kind of tractor?
If it's a deisel It sounds like you might need to bleed the air out of the system. Crack the injector lines loose and crank the engine, when fuel starts coming out steady (without air) the air is bled, see if it starts.

It's a Kubota L3400... thanks for the advice... I will try it in the morning

for sure if it had an empty sed bowl it will need to be bled..

and if it was empty.. did you clean the tank tap?

I don't know if this will help ,but I had a similar experience this past winter . It turn out to be a blockage in the fuel tank . I always filter My fuel . But, I always add Stanadyne before fueling . Turns out that that foil seal from the bottle fell into the tank causing fuel starvation .
