Water in the Transmission / Hydraulic System

What is the best and most effecient way to rid water from the MF Transmission / Hydraulic System after the tractor was caught in flood waters? The tractor is a front wheel assist model and water must have enyered into the rear transmission via the seal where the drive shaft takes-off from the left-hand-side of the rear transmission.:
