Why Do Modern Loaders Have Their Lift Cylinders Upside Down?

Talked to a dealer on this subject to-day, the reason he stated was safety, if the loader needs to be left in a raised position it is easier to fit a ram clamp with the cylinder installed with the rod end downwards.

While I don't disagree that it would easier to access the rod end if it is lower to the ground when extended and that there might be cases where that is necessary/desirable, I doubt that is the motivation for designing the loader that way.
It probably has a lot more to do with other sub assemblies, clearances around the rod and cylinder, sequence of assembly & co$t. IOW it ain't just about the cylinder's orientation.
With all due respect I think your dealer is rationalizing an attribute as a "feature" that he doesn't have any more idea about than we do.

Enough ,call one of the loader suppliers they will tell you, maybe they can speak NUT HATCH .
It takes quite a while to learn "Nut Hatch"
It is a very difficult language to master.
As a matter of fact, native speakers of Nut Hatch are used to this very day in political campaigns to send secret messages to their followers.

Funny...
It's been said before but one reason is that with the cylinder body "fixed" there is very little movement of the hoses as opposed to leaving enough length for the body to move. Hoses can be shorter and less expensive. It's a safety concern about hose length too. Another "thought" is that the more mass you put away from the end of the loader, (closer to the fel tower pivots) you have a little more lift power. don't know if that applies though, but it's a thought...:)

I think it has more to do with hose routings than anything. The hoses are routed on the boom arm therefore the ports should be mounted on the boom as well. As someone else said... you would have issues with hose length and things snagging otherwise.

I've spent weeks in the lab (well....six minutes) researching this problem, and have come to this conclusion.
With the Chinese cloning everything from pens to cars, the "upside down" cylinders are just a genetic anomaly.
