We have a small trackhoe, when the bucket is at waist level and you want to go up the bucket drops about a foot before it goes up. The pump was recently rebuilt. Is there air in the system? How do we remove it?

I think it is your valve, not air in the system. Most hydraulic systems self bleed with just a few repetitions of the cylinder in and out. I had a Yanmar tractor that did the same thing with the FEL. New control valve solved the problem.
