I was a bit confused when you mentioned the valve.So your tractors water seperater base doesn't have lever(ITEM 1) with positions A & B similar to most Kubota tractors I've seen?
It does have that lever, is that where the screen you speak of is located
Go with the easy answer first. When I had the same thing happen on a similar Kubota, I learned I turned the fuel shutoff lever the wrong way. Fuel only flows with the lever pointing one way and I had it pointing 180 degrees off.
Not sure if yours is set up this way but I'll bet it is. If not, it's air in the lines.

Yikes, I hope not.Just a thought... You may be chasing the initial (occasional) problem, which has now become terminal/permanent.
