Hooking it up loose means that the starter isn't grounded, so it won't work. I am not familiar with LS tractors, but most starters are grounded through the housing. Even setting the starter against the engine may give it ground, but possibly not enough. I feel you have a wire in the wrong place...

Mix 50/50 ATF and acetone. Put in an oil can and squirt it on. Keep applying to both sides, and shake the can every time, as the acetone and ATF will separate. Give it a day or two and it should come off. You can try heat first, but just enough to make the wheel center expand and not the axle shaft.

Just inside the wheels, where the knuckle pivots on the axle housing, there will be a u-joint so your axle can put power to the front wheels

For the inner race to still be intact, you either have a broken shaft inside there somewhere, or a bearing was dropped during assembly and left in the bottom. the way the outer race is in pieces, there is a heck of a good chance there are teeth broken out on gears as well.

Take the thermostat to Napa, they can probably match it up with another by size that is rated for lower temps, or just replace it with a new OE one to see if that fixes it. Water pump could also be an issue, but thermostats tend to be a lot cheaper and easier.

Check your electrical connections on the clutch...look for corrosion on the terminals and the wire to terminal areas. I'm wondering if there is a loss of amperage or voltage that is making the clutch engage slowly, or not fully engage...creating your noise.

The timer relay is only activated by the seat switch. If you hit a bump and your rump leaves the seat, it buys you a moment to get back onto the seat switch before killing the engine. With the seat switch bypassed, that relay now does nothing...unless the seat switch bypass has failed.

There are no spark plugs, therefore no need for wires. Glow plugs only aid cold starts, i.e. below 30°F. Some diesel engines don't have them, your 3000 may be one that doesn't. If it starts and runs, but runs rough, especially at higher RPM's, injectors and injector pump rebuilds are common.

I'm assuming that you have a electric over hydraulic diverter valve, are you getting power to the solenoids? A lot of those kits use a button to activate the solenoid, then you need to use the dump/curl function or lift/drop function as it diverts the hydraulic flow to the 3rd function.

Have you checked pressures of your functions? I'm wondering about your pressure relief and/or a priority flow divider. Is it possible your P and PB ports are reversed?
