2014 Kubota, I cleaned fuel tank, changed fuel filter, changed air filter, replaced fuel pump, added new diesel fuel (just a little to test), I am baffled at why this is happening, but I am positive someone else will know. I appreciate any suggestions, thanks in advance. It does it at idle, full throttle, seems to be worse under load, but it also seems very random. Here is a video of how it is acting:

I believe the BX tractors have (2) fuel filters inline. Did you replace both of them? It sure sounds like a fuel delivery issue.

Many yrs ago I owned a M4900 that the engine bogged down even after changing fuel filter, cleaning water separator screen. Local Kubota dealer service manager advised me to check for clogged screen in fuel control valve in water separator housing. I removed retaining screw then removed control valve & located the tiny screen & it was clogged. Cleaned screen & bogging problem was solved.

Fuel supply issue..
Does your machine have a supply pump.??
I think I remember seeing something about a 2nd filter under the tractor..??

Yes, I actually upgraded to a fuel filter water separator combo like 4 years ago, so I think I am good there. Thanks.

Are you 100% sure you still don’t have one of those little filters somewhere? There is originally one under the tractor towards the back and one up near the injection pump. When I had a BX I also upgraded and put a Racor unit in but still had the little white one underneath.

This shows 2, both same part number ... One on engine, one between the frame rails ...

Yes I removed the one below, it was a pain to change, and one of my biggest reasons for upgrading.

Has anyone cleaned or replaced their fuel injector nozzles, this is the only thing I feel like is left.
