It's not always the 4X4 seal. The HST input shaft and housing can leak also into the clutch.

What year is your L3540? Also, do you have any info on the repair kit, like a part number? Thanks!
I just took my L3540 in last week for a leak at the split pin. I've been aware of this issue for a couple of years now. Mine just started to leak about a month ago. I only have 375 hrs on mine and was getting ready to change the hydraulic fluid for my HST and noticed the drip from the split pin. Dealer called me today to tell me the leak is from the tranny side and the tractor will need to be split. 10 to 12 hrs of labor at $69/hr. I told them I expected it and to go ahead and replace any other seals in there while they had it open. They mentioned I already had the updated seal on the transmission which I found curious. Apparently the updated Kubota seal doesn't fix the problem?
Background - I bought this tractor used. I believe it's a 2007 year model so that's pretty close to the first year of the 3540. As you can see, I don't put too many hrs on the tractor, but I do like the machine for it's utility when I need it. I also don't run it in 4 wheel drive unnecessarily specifically to avoid any strain on the seals to lessen to possibility of a leak starting up. So much for that cautious approach. We'll see how this goes...
