No, now that you mention it, it is not on.

Prior to this (had the tractor for about two months) the gears would have trouble finding the gear when I shifted between first, second, or third.
Could you give more details about this?
1.Was shifting to 4th ever an issue?
2.Was this when shifted on the fly or choosing the gears at a stop?
3.Did it grind when it missed a gear?
4.What steps did you take to make it go in gear?
5.Was it hard to shift and you had to force it into gear?
Not sure what is going on and the two may not be related. I know of some shuttle shift transmission shearing a roll pin on the shaft that goes into the transmission. That would have the current symptoms you are experiencing but not the missing a gear when shifting.
I have not heard of this with Branson however.
Correct, and thank you for correcting my vocabulary.Sounds like you are talking about the range shifter. It should be labeled A, B, and C. There is a neutral in between each range. This is the lever on the left of your seat. Correct?
Do you feel any resistance shifting this lever now or does it move easier than before?
Then the problem is with your linkage most likely. Trace the linkage for the range shifter. If possible, with tractor off, move the lever and see what is not moving with it. You should be able to see the problem.
