Release the brakes.

I wonder what the reasoning is for having the main fuel filter(s) and then this basic in-line filter???

That fuel cooling loop doesn’t flow towards the pump . It routes excess fuel from the pump and hi pressure rail to and through the cooler and back to tank . My 5085e has basically the same set up but it appears they’ve eliminated the in line filter.

That is how my Bobcat is. The OP's filter is directional so you would need to know which way the fuel is traveling to know which way to install it. Otherwise, it will plug quickly, I think.....

Also, it makes sense to cool the hot fuel (from pump) before it returns to the tank.

Pretty sure it does, look at the parts diagram in post#9 , that is my exact setup and unless the original filter from the factory was installed backwards the line comes from your primary filter with hand primer to the cooler then out of the cooler thru the in-line filter and straight over to the injector pump. The original factory filter had the flow arrow pointing to the injector pump.

Not sure but there are all kinds of little differences with these tractors, two different neighbors have 5083 models and one has an in-line fuel pump and the other is like mine and doesn't just to name one thing, there are a lot of differences.

Gotcha, evidently you’re 93e is designed differently than my 85e . Mine is definitely coming from pump/rail through cooler and then to tank. Glad to hear you got it fixed, did the original filter look to be quite contaminated and restrictive?

It was restricted and it was definitely the problem, one thing seems to be fore sure there are more than a few subtle differences in these models , no two seem to be exactly alike.
