Ran out of fuel last week (did not know fuel gauge was not operating) and replaced with clean fresh fule. Changed the fuel filter twice. Now our JD X495 diesel starts in a snap and runs great under load conditions for 15 to 25 minutes and then starts to run very rough, white smoke, imitating a fuel problem, as if one cylinder is not getting fuel. Will not start again until cool; then starts right up and runs just fine again until 20 minutes or so have passed, repeat problem. All fluids OK, changed fuel filter two times and outer air filter. Can find nothing in the repair manual that addresses this. Anyone have an idea? Thermostat?? Tractor does not seem to be overheating.

:welcome: to the forum.
I'd suspect fuel related problem, given the brief history of running out of fuel.

I'd look closely at the fuel line from the tank through the pump and filters (which you say you have done). I'd doubt something else (like thermostat) is the cause.
Might be good timing to get the tech manual and be tracing and testing each step along the fuel supply line, up to and includeing the injectors.
But off the cuff, can't come up with a specific thing to look at.

Looked at my tech manual for the 455 diesel, and the following chart came up. Might give a clue for things to check out in addition to what DieselMonk suggested. Crude outline of trouble signs with red mark of possible causes.

maybe the vent on the fuel cap is blocked, creating a vacuum instide the tank, or there is dirt inside the tank pugging stuff up?

Perhaps something floating in your tank that plugs the tank periodically. Except for the white smoke...

I think you have an air pocket in the fuel line somewhere . With the engine running, crack the fuel line open at the injector, and let it flush a good amount of fuel out(1/2 cup or so). Do all three lines, one at a time, and see if that straightens it out. Don't take the fuel lines completely off, just loosen the a bit.
